Improve logging

 - switch from `warnings.warn` / `print` etc -> logging.warning, logging.info ...
 - [Optional] Create logger with configuration - [docs](https://docs.python.org/3/library/logging.config.html) -> this allows us to configure logger when running the app (for example from CLI)
