docs(readme): rewrite README as system overview and docs index

Update the main README to align with the Phase 2 architecture and recent
documentation additions. The file now serves as a central index
providing:
- High-level system composition and data flow
- Core domain concept definitions
- References to API, browser automation, and security docs
- Deployment guides for Docker and Kubernetes
- A recommended reading path for new users
