See: https://forum.image.sc/t/qupath-not-importing-abba-annotations-only-with-oir-images/105341/4 There are two ways to fix this: * export rois for each plane - this also requires a modification on the Java side * put a warning and just say: do not use ROIs, just use the transformation function which, this ones, works correctly as long as you've set the section thickness correctly (see explanation, for now best explained here: https://forum.image.sc/t/coordinates-in-slice-to-atlas-using-abba-python/79513/2)
