Replace actual quality trimming.

Code should be changed back to looking at the quality scores rather than successive 'N' calls.

Quality trimming occurs around line 326 of intSiteLogic.R. Previous code which looked at quality scores was commented out. 

This can cause problems if the low quality bases are not called as 'N'.
