First many thanks for the piece of code!
I'm running this on GBS data (single index, paired end):
java -jar .../Softwares/GBSX/GBSX_v1.3.jar --Demultiplexer -i Sample_names_then_barcodes.txt -f1 mtDNApooled_S0_R1_001_val_1.fq.gz -f2 mtDNApooled_S0_R2_001_val_2.fq.gz -s 20 -mb 0 -gzip true -rad false -o .../Demultiplexed_GBSX
I'm pretty sure the paths are ok.
The barcode file is very simple, here is a sample (tab separated):
CG6 CGGTCG
CG7 TGCGCG
CG8 GTATCG
CG11 TATAGCG
CG23 TGTCTCG
CG35 TAGGACG
So, yes, both the sample names and barcodes can have different lengths, is that the issue?
The error I get is: GBS demultiplexing ended with Major Errors
Could I get more detail on that error and maybe a way to fix it, please?
