As mentioned in issue #10, there will be a couple of stages involved in the mod. This thread deals with difficulty and boss scaling using Game Stages.

To elaborate, this thread deals with monitoring of whether or not a boss has been defeated yet, tied into #15, and once defeated a message like the world shudders is played and another stage is added. For each subsequent boss, another stage is added. These stages, are difficulty stages and are used to control what kind of mobs can spawn in the various dimensions.

They go from increasing 'normal' hostile mob spawns from vanilla and similar mods, to decreasing them and replacing them with more dangerous variants like those from Mutant Beasts, THE UNDEAD or similarly dangerous mobs. Likewise, hostile mobs unique to their own dimensions may be added to world spawning, and others added using In Control! as outlined in #19.

NOTE #8 and #11 also tie in with the increased difficulty.
