Before the gate into the clock tower, there are plants that give rupees, and a chest that contains 10 Deku Nuts, and yet, at the dawn of the first day in every subsequent loop, Link begins with zero nuts and zero rupees. And this is in spite of animations that indicate that Link goes through the intro again, which would obtain the same resources.

Save files should quietly record your first day's starting materials, and, when the enhancement is enabled, begin a loop with the same item counts from the intro.
