The portable version is truly portable or it saves the information and registries in windows and other folders?

Basically, there is some files which stores some settings per user, yes.

These information is stored:

• Program settings in the ini file
• Custom certificate list (if you use them)

Maybe more, but that's all I remember.

No, they aren't, they are in the default folders where the settings are stored.

Is there a way to limit .ini files from polluting Windows user space and force to save in program folder or subfolder?

You can write, but it is non persistent. Some of setups even resets AppData between app runs. Real portable is when data is with/near app not somewhere else, even if else is well defined on most systems, e.g. You can move it on your pendrive to another PC.
Now, only way to have data (options etc.) and app together is using some wrapper, which copies data to AppData before app start and then copies back after closing app, which means problems on simultaneous runs.

Maybe I can add import/export of the settings? Or allow user to specify the config directory?

Second one would be great. Something like --config="path" or -c "path", where path could be .\subdirectory.
