Follow-up of #233 and #181

• Resolve the Jena 5.4.0 mess Update Apache Jena to 5.4.0 #351
• Ensure the internal Java APIs are marked as @Internal
• Ensure Java-only packages are published without the _3 suffix
• Ensure Java-only packages are published without a dependency on Scala
• Ensure that the Jena plugin still works with Fuseki (content negotiation and all)
• Update documentation: Documentation of breaking changes in 3.0.0 #343
• Ensure all packages are being published to the eu.neverblink.jelly namespace (Package renaming in Jelly-JVM 3.0.0 #233)
• Make sure SNAPSHOT releases are working again.
  • We need this to be resolved first: Support to publish snapshots to Central Sonatype xerial/sbt-sonatype#564
  • Worst case scenario: use the plugins.sbt hacks from this version: 95d139b
