Removed QM9 files

1. The primary focus of this PR is on code refactoring and enhancements.

2. Testing and validation have been conducted mainly using the MP configuration and dataloader.

3. A thorough evaluation of the refactored code with the QM9 dataset is still required. These files will be reintroduced in a dedicated future PR.
