Clean up warnings across platforms.

There are a lot of warnings getting generated with the new build system that were hidden by the old build system.  Some of these are platform specific like for windows, others are due to the use of non-standard gnu extensions throughout the code and are only triggered with specific features are enabled.  This issue is a general clean up task to take care of these.
