I tried the unassisted update and after rebooting I have this error, I still have control with putty, what can I do to recover the installation?

Have you tried rebooting? Is that does not work, I would try running setup.sh again.

I suspect that the memory is exhausted, I didn't flush the images when I started the update

Illegal instruction is a very strange error to have. I am wondering if your disk image has become corrupted.

No, you would need to fully re-image your MMC card. Assuming the card has not failed.
