I had the same issue. It's caused by the line at the top of ~/.config/ghostty/config:
The line is at the beginning of the file, and I'm guessing the devs think that settings that come after that line in the file override previously included ones. However, per the docs, this is not the case:
The fix for me is to simply comment out that line, but that means you don't get the per-theme customizations. |

Actually, it turns out ghostty will honor whatever font-size was set in whatever config-file was loaded last. So, my fix was to leave the first, problematic config-file directive in place, but add this as the last line in ~/.config/ghostty/config:
Then I put my font settings in ~/.config/ghostty/local.conf. |

When i change the font size in
