Andrew Campbell at LBNL reports that if you iterate over all the edges in an R5 graph, looking up each edge's OSM ID in the MapDB left over from network building, there are many IDs that are not found. Some of them are negative (link edges for stations and park and ride) which is expected but many are positive:
