When the runner version is upgraded (which happens every other week) the ephemeral flag we usually set is omitted.

Although we can disable autoupdate we will need to manually update our runner within 30 day
Current workarounds we have because of this issue are manual removal of git-config and using randomly named work dirs and removing them after a run.
