Remove replica files on first sync after VM restart

Right now there is unison error related to replicas after VM restart. In Windows there are still replica files from previous session but in boot2docker (read-only filesystem) are none.

There should be automatic check, whether files exist in VM or not. Files should be kept in first case and removed in latter.
