chore: use_precomputed_bed needs to be set to True to use 'metadata_txt' path, otherwise redundant make_identifiers_tbl rule is triggered

As in title. Shouldn't be necessary to set use_precomputed_bed to True. A common use case would be a precomputed salmon index = True, so want to reuse all annotation files from that run.
