Thanks a lot for developing and sharing this amazing tool. I am currently applying it to my own Visium dataset from mouse liver (55 µm spot-based resolution) and had a question regarding how to integrate ligand–receptor (LR) scores with cell deconvolution results.

In my case, I performed cell deconvolution using RCTD in multi-mode, and hepatocytes are the dominant primary cell type across most spots. Based on this, I tried running CellChat v2 by treating hepatocytes as the primary cell population. However, I am still unsure about the best way to integrate the LR analysis with the cell deconvolution results. I believe LARIS could further enhance my analysis, and appreciate any suggestions or recommended strategies for my data.

Besides, I annotated spatial regions and incorporated group information (3 replicates with disease vs. control), as mentioned in your paper, differential interactions can be analyzed between interacting cortical regions at different developmental time points. Could you please elaborate on how to perform comparisons across two variables (e.g., spatial regions and disease condition)? Also, will such functionality be available through the API?
