It's probably because the VPKTool patches the textures. Untick that option and then compare:

These textures use ATI2N format that doesn't seem to be supported properly or at all by most VTF tools. It seems that tools from Strata Source support it such as vtex2 (including its vtfview.exe):

Our tool currently makes no attempt at any silent VTF texture patching, so right now it's up to the final tool to read out the texture properly (and maybe convert it if needed for further use)
