Create Rule to install dependencies

Add a rule to install R dependencies. Changes have already been started on the streamline branch:

@megbalk Do you prefer a specific version of R you prefer for this code? The run-workflow.sh script is using R 4.2.1:

However dependencies.R is trying to install utils 3.6.2:

Installing this packages results in the following error:

package ‘utils’ is a base package, and should not be updated 

So it sounds like utils version 3.6.2 is only for R 3.6.2.

Let's try utils 4.2.1. Hopefully the syntax didn't change; if it did, then it needs to be 3.6.2.
