Consider enabling preferences when running in MATLAB

For some reason we decided to disable the PreferencesService when running in MATLAB. This can result in some odd and confusing behavior (state not changing despite selecting/deselecting options. See this forum post.)

If we determine why preferences were disabled we should at least provide better notifications for users when trying to set pref values.
