Can it be used to index an existing collection of media and metadata that was pre-downloaded with yt-dlp

No, invidious is a Youtube proxy, it doesn't has the ability to save videos and use it as a local video archive. If you want something like that, https://github.com/tubearchivist/tubearchivist is probably the thing you are searching for.
