We tested 17+ optimization strategies. The winners:
- Model Pruning (3+3 → 2+2 layers, 128→64 dim): 1.93x, NO accuracy loss
- Batching (process 8 proteins in parallel): 3.0x, NO accuracy loss
- Combined: 5.8x speedup with no accuracy penalty
Lesson: Simple optimizations, carefully combined, beat complex ones.
Reducing k-neighbors speeds things up, but:
- k=48 → k=16: 1.83x speedup, 5.3% accuracy loss (bad trade-off)
- k=48 → k=30: ~1.3x speedup, minimal loss (better)
- k=48 (keep it): No speedup, no loss (safest)
Lesson: Aggressive k-reduction hurts accuracy. Be conservative.
ANE Bucketing (2 days → 2.75x speedup):
- Proved Apple Neural Engine works
- Best return on investment
- Should be integrated for 16-20x total speedup
Kernel Fusion (21 days → 1.28x speedup):
- Fully implemented in MLX
- Proves concept works
- Not worth 21 days vs 2 days for ANE
- MLX framework less optimized than hoped
CPU k-NN (2 days → 1.09x speedup):
- Component works (1.31x on k-NN alone)
- Full integration marginal (1.09x)
- Not worth the effort at 8.18x baseline
Lesson: Engineering time is precious. Choose high-ROI optimizations.
Speed without accuracy is useless. We measured both:

- Minimal: 1.84x faster, 0% accuracy loss ✅
- Minimal+Fast: 2.14x faster, 0.3% loss ✅
Poor Trade-offs:
- Fast: 1.67x faster, 5.3% loss ❌
- EXTREME-v2: 8.18x faster, 3.5% loss (validate!)
Lesson: Always measure accuracy alongside speed. Some optimizations aren't worth it.
