Does this work with Rom hacks?

I'm thinking about playing a hack like SoulSilver Deluxe or Sacred Gold instead of the Original. I recently played Fire-red and Black and would like to transfer some of my favorite pokemons. Does it work with PKHex?

PKHeX is developed strictly to work with the original games, not rom hacks. If they are compatible and load into the program, then consider yourself lucky. Note that any unintended side effects in-game are beyond the scope of PKHeX as they will only support officially released games.
