New Conda Environments as of PHGv2 version 2.4.50.205

Starting at version 2.4.50.205, you'll need to remove existing conda environments and rerun "phg setup-environment"

Check existing
conda info --envs

Remove old environments
conda remove -n phgv2-conda --all
conda remove -n phgv2-ropebwt-conda --all

Add new environments
phg setup-environment

phg rope-bwt-index crashed on me because ropebwt3 isn't part of the phgv2-conda environment? With the post above I'm a little confused. Is 'phg setup-environment' supposed to setup a separate conda environment for ropebwt? It seems like it is only one more standalone package to install after the env is created. I've just installed it in phgv2-conda and giving it a go.

phg version 2.4.62.217 and only creates phgv2-conda and phgv2-tiledb - and it does not include ropebwt3 in the packages.

Initially we had phgv2-conda and phgv2-ropebwt-conda as there were some dependency issues between ropebwt and some of the other packages. We then tried to update our version of tiledb and it was creating more issues. So we moved tiledb to its own conda environment. Then we tried to bring back in ropebwt3 and it was able to resolve the environment.

I think something might be going wrong with your install if ropebwt3 is not in your phgv2-conda environment. Did you run setup-environment using an older version of PHG then ran it again without removing phgv2-conda as shown above?

That make sense. I have it working now. I removed my conda envs as above and used setup-environment to create a fresh install. I didn't test it to see if ropebwt3 was included. I made sure it was by installing it afterwards anyway.
