Historical Epidemiological Data

Cases and deaths

site$cases_deaths provides national level metrics, primarily from the World Malaria Report. Columns use the following naming scheme:

  • wmr_ prefix indicates they are from the World Malaria Report
  • _par suffix indicates "population at risk"
  • _l suffix indicates a lower bound
  • _u suffix indicates an upper bound

TODO: would be nice to have some indication of what age group these metrics belong to, I assume its population wide?

?: Where in the 2024 WMR do these numbers come from? I am having a difficult time finding a table/tables that have them.

Prevalence

Would be helpful if there were a more specific citation to MAP outlining the methods that are used to get the annual point value.

From the Data section of MAP, it looks like infection prevalence is among 2-10 year olds. Can it be confirmed if prevalence is derived from here:

Under "Net input distribution" it is not clear if these processes are already done within the site package or if this is a pre-processing step that needs to be done before malariasimulation is run.

site$interventions$hh_size is not included in Uganda file.

Population and Demography

Maybe good to mention that population is available at the subnational level, but demography (age-structure) are available at the national level.

Mosquito vectors

The structure of the vectors object is incorrect, instead it should be site$vectors$vector_species

I'm unclear why pyrethroid_resistance is also included in the vectors object.

?: What would indicate whether the mosquito vectors parameters should be refit?
