whole Resequencing reads to assemble chloroplast genome

When assembling the chloroplast genome from resequencing reads, should I use the raw resequencing reads directly or extract the chloroplast-containing reads first before assembly?

No just use the complete dataset, I have a seed sequence on the github page that works for most chloroplast genomes...
