Replace print by logging statements

"Perhaps we should change the print statements into logging statements that could be enabled by a --verbose option. Other commented lines should probably be deleted - that's the whole purpose of code versioning."

I have implemented this change in the refactor branch, which should soon be ready to be merged into master.
