CodeQL fixes in Java agent repos

Description

CodeQL is currently enabled, but scans are failing. To successfully run CodeQL scans and to achieve accurate results, a workflow will need to be created that builds artifacts and correctly configures CodeQL to analyze them.

Acceptance Criteria

• All team repositories have CodeQL enabled and running successfully
