With nextflow new syntax, all params. calls should be made in the main main.nf

@maxulysse : I would recommend not using params in subworkflow.
You should be able to do all these operations in the root main.nf instead

@maxulysse : To be honest I would move all reference genome handling in a separate subworkflow just dedicated to that
