On the device proper is just the configuration and maybe Regions/Waypoints you have created; back these up on the old device to re-import on the new.
Other than ensuring you have your waypoints, you don't have to change anything. You say you are replacing the phone, so you can simply uninstall OwnTracks app on that device (if at all, or just factory reset etc), and install on the new device, using the configuration provided by Quicksetup just like the first time you installed.
That should be it.

Hello Everybody,
I have a standard installation on my RPi, following the quicksetup instructions, and it is working fine since last October.
The list of friends is quite simple (inside the file 'configuration.yaml'), with my Android smartphone and my wife's iphone:
friends:
I am replacing my existing android smartphone with a new one (still Android), and I am about to finish to configure it.
My question is: what is the best way to have the owntrack application work on the new device and stop working on the old (existing) one ?
I am afraid to add a new friend inside 'configuration.yaml' for the new device, and re-run './bootstrap.sh', as I don't want to mess up something in my server.
Thanks for your help.
Nick
