[v0.13.4] - 2025-01-29

🐛 Bug Fixes

Fixed: Variable-Length String Attribute Reading (Issue #14)

Users reported that attributes could not be read from HDF5 files created by h5py. The issue manifested in two ways:

  1. Integer attributes on root groups were not found
  2. Variable-length string attributes returned "unsupported datatype class 9"

Root Causes:

  1. V1/V2 Attribute Alignment: Name, datatype, and dataspace fields in attribute messages must be padded to 8-byte boundaries (per H5O_ALIGN_OLD macro in C library), but we were using exact sizes.

  2. IsVariableString() Detection: The function was checking Properties[0] & 0x0F == DatatypeString, but per HDF5 Format Specification III.A.2.4.d, variable-length string type is indicated by ClassBitField & 0x0F == 1 (where 1 = String, 0 = Sequence).

  3. VLen String Data Format: Variable-length strings include a 4-byte length prefix before the Global Heap reference, making the total size 4 + offsetSize + 4 bytes, not offsetSize + 4.

Fixed:

  • internal/core/attribute.go: Added 8-byte alignment for V1/V2 attribute parsing
  • internal/core/datatype.go: Fixed IsVariableString() to check ClassBitField correctly
  • internal/core/attribute.go: Added DatatypeVarLen case to ReadValue() with proper vlen format
  • internal/core/attribute.go: Added readVariableLengthString() helper for Global Heap access

Result:

  • Integer attributes on root groups now read correctly
  • Variable-length string attributes on datasets now read correctly
  • Files created by h5py work without issues

Test file: Python script from Issue #14 creates file with:

  • Root group: File Attribute = 123456 (integer)
  • Dataset: Dataset Attribute 1 = "Test Attribute 1" (vlen string)
  • Dataset: Dataset Attribute 2 = "Test Attribute 2" (vlen string)

All attributes now read successfully.

[v0.13.3] - 2025-01-28

🐛 Bug Fixes

Fixed: V1 Object Header Message Parsing (Issue #9 continued)

Files with v1 object headers were not parsing all messages correctly, causing groups to appear empty even when they contained Link Messages.

Root Cause: Wrong end offset calculation in objectheader_v1.go:

  • Code used headerAddr + headerSize instead of headerAddr + 16 + headerSize
  • The 16-byte header prefix was not accounted for
  • Result: only 8 bytes parsed for messages instead of full message area

Fixed: internal/core/objectheader_v1.go - correct end offset calculation

Result:

  • Files with v1 headers and Link Messages now show children correctly
  • User's flux.h5 file now works (was showing 0 children, now shows group1)

Test file added: testdata/reference/flux.h5 (from Issue #9 reporter)

Fixed: Soft Links Causing "negative offset: -1" Errors

Files with soft links in symbol table format (CacheType=2) were failing to open with "negative offset: -1" error because we tried to load objects at invalid addresses.

Root Cause: Symbol table entries with CacheType=2 (H5G_CACHED_SLINK) have ObjectAddress = HADDR_UNDEF (0xFFFFFFFFFFFFFFFF) - not a real address.

Fixed: Following C library behavior (lazy soft link resolution):

  • internal/structures/symboltable.go: Added CacheTypeSoftLink constant and IsSoftLink() method
  • internal/structures/btree.go: Added IsSoftLink() method to BTreeEntry
  • group.go: Skip soft links during file open, resolve only on explicit access

Result:

  • 14 additional test files now pass (files with dangling soft links)
  • Official HDF5 test suite pass rate: 87.6% → 91.3%

✨ New Features

Named Datatype (Committed Datatype) Support

Added support for HDF5 Named Datatypes (object type 2) - datatypes stored as first-class objects that can be shared between datasets.

Added:

  • NamedDatatype struct in group.go
  • Name() and Datatype() methods
  • Proper handling in loadObject() for ObjectTypeDatatype

Result:

  • 30 additional test files now pass (files with committed datatypes)
  • Official HDF5 test suite pass rate: 91.3% → 99.7%

Fixed: V2 Object Header Parsing for Attribute Creation Order

Files with V2 object headers and attribute creation order tracking enabled (flag bit 2 = H5O_HDR_ATTR_CRT_ORDER_TRACKED) were failing with EOF errors.

Root Causes:

  1. Checksum not accounted for: V2 headers have 4-byte CRC32 at chunk end
  2. Creation index not accounted for: When bit 2 is set, message headers are 6 bytes instead of 4

Fixed: internal/core/objectheader.go:

  • Subtract 4 bytes from chunk end for CRC32 checksum
  • Use 6-byte message header when creation order tracking is enabled

Result:

  • torderattr.h5 and all other V2 files with creation order now parse correctly
  • Official HDF5 test suite pass rate: 99.7% → 100%

  • Pass rate: 100% (378/378 valid files)
  • Total files: 433 (55 skipped as known invalid/unsupported)

Reference Test Suite:

  • Added expectError classification for intentionally invalid files
  • bad_compound.h5 now tests that we correctly return error (h5dump also fails)
  • Professional error handling validation instead of skipping

[v0.13.2] - 2025-01-17

🐛 Bug Fixes

Fixed: V0 Superblock Files Show 0 Children (Issue #9)

HDF5 files with v0 (legacy) superblocks were incorrectly showing 0 children in groups. This affected files created with older HDF5 versions (pre-1.8).

Root Cause: Multiple parsing issues in v0 format handling:

  • B-tree child addresses were read with wrong endianness
  • Local heap data was read from wrong offset (assumed header+32 instead of actual address from header)
  • Symbol table entries had incorrect size calculations
  • Root group's cached B-tree/Heap addresses weren't being used

Fixed:

  • internal/structures/btree_group.go: Use file's endianness for address parsing
  • internal/structures/localheap.go: Read data segment from actual address in header
  • internal/structures/symboltable.go: Correct 40-byte entry size with scratch-pad
  • internal/core/superblock.go: Always read cached B-tree/Heap addresses for v0
  • group.go: Use superblock cached addresses for root group, cycle detection

Result:

  • group_old.h5 now correctly shows 2 objects (was showing 0)
  • Big-endian files parse correctly
  • No infinite recursion on shared symbol tables

Known Limitation: Files with data layout message versions 1-2 (HDF5 1.6 era) are now detected but not fully supported. These require older layout format parsing which is not yet implemented.


[v0.13.1] - 2025-11-13

🔧 Hotfix

Correction: Clarified superblock version support in documentation and code

Fixed

  • Documentation Correction: Removed incorrect references to "Superblock Version 4"

    • Root Cause: Confusion between "HDF5 Format Specification v4.0" (document version) and "Superblock Version" (data structure version)
    • Reality: HDF5 Format Spec v4.0 defines Superblock versions 0, 1, 2, and 3 only
    • HDF5 2.0.0: Uses Superblock Version 3, not Version 4
    • Files Affected: README.md, CHANGELOG.md, docs/architecture/OVERVIEW.md, docs/guides/QUICKSTART.md
  • Code Cleanup: Removed non-existent v4 superblock implementation (~800 lines)

    • Removed Version4 constant
    • Removed ChecksumAlgorithm and Checksum fields from Superblock struct
    • Removed validateSuperblockChecksum(), computeFletcher32(), writeV4() functions
    • Removed v4 test cases and helper functions
    • Note: v2 and v3 superblocks use identical 48-byte structure (only byte 11 differs for file consistency flags)
  • Corrected Comments: Updated datalayout.go comments regarding chunk dimension sizes

Impact

  • No functional changes: Existing v3 read/write support works correctly
  • No breaking changes: Public API unchanged
  • Improved accuracy: Documentation now matches HDF5 specification and reference implementation

64-bit Chunk Dimensions Support (TASK-025)

🏗️ Architecture Decisions

  • Object header v1 - Legacy format not fully supported
  • Fractal heap - Not implemented (affects some attribute storage)
  • Limited compression - Only GZIP/Deflate (most common format)
  • Limited datatypes - Arrays, enums, references, opaque, time types not yet supported
  • Attributes - Full attribute reading not yet implemented
  • External storage - Virtual datasets and external files not supported
