Permit output to multiple template space in a single run #57

Description of feature
Currently, when using the --template parameter, we can only produce outputs in a single template space. However, it would be nice to be able to output to multiple template spaces for easier compatibility with other software and to avoid rerunning the pipeline twice.
Also linked to this issue, will need to append the cohort tag to the output filenames. Otherwise, different cohort space for the same template will overwrite themselves.
