but what should I do to get my package to compile and to know which margin content is being lost?

I am getting this in a 100 page document, and I'm not sure how to make a MWE. Having a reproducer would also be helpful.

@AlMa0r most likely not, the load order issue with footmisc means that all marginal notes get lost and that would be noticeable even in a 100 page document.

Unfortunately, this is sort of a "catch-all" message, indicating that something went wrong that I didn't anticipate. Thus, there's not generally anything more specific to say, since if I knew what went wrong, I would have anticipated it.

To clarify the later comment - patching the OR is fundamental to how marginfix works. Once a new version lands with the appropriate hooks, we can stop patching it and instead hook into it, but that's not available at this point.

you might consider an option that simply displays the box content via {\showoutput \showbox ...} if set. That kind of symbolic output is not great but helps to pinpoint what gets lost (even if not why).
