Cleanup of functions to include files other than the autoloader itself

Delete from the Bootstrap the `includeRequiredFiles`, the static `includeFile` and friends.

Inside the libraries.config.php there is a subkey named "classes_always_preloaded" that can be deleted as well. The "libraries" functionality can be completely deleted in favor of composer benefits, but caution that the references to libraries is en several places.
