Rename shapes - update shapeID nodes in metadata/traits

Currently, renaming a shape doesn't seem to update shapeIDs in metadata nodes. It would be lovely to have that supported as well (references also don't seem to include that).

It should probably work with both raw and quoted shapeIDs.
