VPC DA is missing a test with flow logs and bucket encryption enabled

We have a test gap - there is no test that tests setting kms_encryption_enabled_bucket to true, or enable_vpc_flow_logs to true

@Vipin654 I merged #992 but I think we need a follow up PR to:

• Remove TestRunUpgradeDefaultExample - we already have an upgrade test for the DA
• Update the DA upgrade test TestRunUpgradeFullyConfigurable to also enable flow logs and kms encryption. Otherwise we might miss breaking changes related to those features
