need to fix trackingNtuple for phase 2 to properly configure the cluster masks

according to @sgnoohc
there is a problem to run the trackingNtuple in a phase-2 setup.
The problem comes up in the clusterMasks configuration which is apparently not (auto)updated to use the phase-2 iterations.

A kludge to make things run is to modify the config with process.trackingNtuple.clusterMasks = []
