Print is missing stem

I loved the design of these keycaps, so I tried to get some printed at JLC3DP using PA12-HP Nylon. Many of them came out nicely, but the ones from Assembly10Tilt7 v4.stl and a few others did not print the stem. There is a circular recess where the stem should be. It doesn't look like the stem broke off as it seems smooth at the hole. Any idea what may have caused this?

I would advise caution printing from these files. I received this reply from JLC3DP:

After double-checking with our engineer, all your files turn out some errors that cause the stems to not display properly.

This was received after printing a few of the assemblies and about 40% of them printing without stems.

This is a mystery to me, I have had the stl files printed without issue by JLC3DP without any issues.
@mononoken thanks for the info, that should help narrow down the issue.
It will probably take a bit before I can fix this, as time is a scarce resource at the moment and I am not a 3D expert by any means, so I am slow and need to do a lot of reading up...

@vvhg1 no problem! It is def a mystery since scouring reddit and other sources, I haven't come across anyone else running into this issue. I'll try poking around too to see if I can fix it, but I am completely new to it so will take some time too if I can figure it out at all.
