Thanks for trying Varathon for your analysis! Indeed, we have not formally describe this pipeline in a paper. For now, maybe you can just cite the GitHub link. Later this year, we are about to submit bioRxiv preprint for a project where this pipeline is heavily used and maybe you can cite that preprint if it is not too late for you.
