Can eglot be used for other languages when eglot-java used?

my project includes java and Javascript, so I want to use both language servers, I customized eglot-java-user-init-opts-fn to add some initial options to jdtls. But I also want customize eglot-server-programs for Javascript development. Is it possible?

eglot-java is only concerned with variables impacting java related modes (java-mode, java-ts-mode), it doesn't modify other eglot-server-programs settings.

• You can change whatever you want for other programming languages.
• If you want full control you can associate manually eglot-java "startup functions" to eglot-server-programs.

I believe that your real question is "Does eglot support multiple language servers within the same project?".
My answer to that is "probably not", based on questions from the eglot GitHub project pages.

Eglot support multiple language servers within the same project. The questions you referred is about multiple language servers for the single buffer (file), a typical situation is javascript file with typescript-language-server and eslint-ls.
