Speed up training

This version introduces

1. a sped up version of training (ptGetTop function)
2. more self-contained training (scn_train) and prediction steps (scn_predict).
3. introduce heatmap to visualize topGenePair expression in both training and query

It also removed some of the older functions that is no longer in use.
