• generates and processes hit files
• lots of exploratory analysis
• integrate metagenome and env_tax files
• generates many plots and count files etc.

There is now a combined metagenome and env_tax - map to domain that needs to be used. It will require much refactoring. Many changes needed to the rules etc. so it made sense to version what we had.
