Cherry-pick of PR bitmagnet-io#458. Padding files (.pad/N, _____padding_file_*, attr="p") are now skipped during persistence, saving significant DB storage. File count reflects only non-padding files. Includes tests. Co-Authored-By: Claude Opus 4.6 <noreply@anthropic.com>
