Finalizes the refactoring of the `manage_rules` feature documentation based on user feedback. - Restores the full, explicit list of assistant CLI flags to the `spec.md` file to ensure it is a complete and accurate reference for users. - Ensures a strict separation between the user-facing specification (`spec.md`) and the internal implementation design (`implementation_design.md`).
