chore: upgrade minor dependencies

This PR updates all dependencies in package.json to their latest minor and patch versions while respecting the existing major version constraints. I ran npm-check-updates -u --target minor followed by yarn install and yarn up -R "**" to successfully regenerate yarn.lock and .yarn/install-state.gz. I also successfully ran all internal tests and the MCP conformance suite using yarn validate and yarn test:mcp locally.
