The main change in this version is the addition of the ATMOS_PARAMS input argument when setting up an advanced model.
If ATMOS_PARAMS is provided, then user provided values of the neutral/ion fractions are used instead of trying to read an atmosphere_file. This is mostly intended as part of the process of building large lookup tables.
