fix: suppress refinery worktree warning for standard .git rigs

Summary

• Rigs using standard .git clone layout (e.g. beads) don't have .repo.git bare repo
• Refinery startup warned about missing bare repo on every gt up — noisy but harmless
• Now detects standard .git layout and falls back to mayor/rig silently

Test plan

• gt up with beads rig active — no more bare repo warning
• Rigs with .repo.git still attempt worktree repair as before
