MetaPhlAn requires huge amounts of RAM when running with long reads #744

Description of the bug

When running taxprofiler (v2.0.0) on longread data. I accidently left MetaPhlAn on and it ended up requesting huge amount of RAM.

MetaPhlAn <v4.1.1 is known to not work well with long read data.

We should either filter out long-read data before going to MetaPhlAn, or upgrade to MetaPhlAn 4.2 which provides initial support for longread data https://forum.biobakery.org/t/metaphlan-4-2-2-release-initial-long-read-sequencing-support-and-database-update/8109
