I have a question about IntegrateData: integrate <- IntegrateData(anchorset = anchors, dims = 1:50, features.to.integrate = all_genes)

Thank you for the suggestion! I tried Seurat 5, but still couldn't get the step finished.

I solved by using reference in case you have a large dataset: for example, anchors <- FindIntegrationAnchors(object.list = seurat_no_doublets_mito7.5, reference = c(1, 2, 5, 6), reduction = "rpca", dims = 1:50)

I have the same problem. I've tried integration with CCA and RPCA, and with SCT and LogNormalize workflows. However, all methods output same error:

Hey all, the solution is that 4.3 is messing things up. Just upgrade to version 5 which is just 4.999 and it works again.

If you have more than ~7 samples, it will probably not work without the 'reference' option. I have 20 samples that I needed to integrate, and the maximum number of sample for the reference is around 7. Hope, it will help you too

IntegrateData function doesn't seem to use reference option

Just found this https://satijalab.org/seurat/articles/integration_large_datasets.html which mentions the use of reference for FindIntegrationAnchors
I was using scTransform based analysis earlier. Will try this pipeline now.
Hopefully it works this time.

Hi, we came across the same error, and it doesn't allow you to integrate the data after running the FindAnchors function if your data is too big. To solve the problem try using the functions of the newest version of seurat v5.0.
In our analysis, we split our samples into healthy and disease states and created a separate object for each category.
Then by using merge we combined the Seurat objects and proceeded with the pipeline available in Seurat for the integration.
It worked just fine for CCAIntegration and Harmony that we use.

I had this error consistently (using Seurat v4) when performing CA integration. Here is the fix: #4380

I installed a modified version of Seurat used to handle large matrices, it fixed the issue.
